Karogs iesvētīts 2000.gada 4.februārī Rūjienas pilsētas 80.gadu jubilejā, piedaloties pilsētas viesiem un rūjieniešiem.

1998.gada vasarā Lielajos dziesmu svētkos Rīgā radās ideja par pilsētas karoga nepieciešamību. Rūjienas pilsētai visā 80 gadu pastāvēšanas vēsturē nekad nav bijis karogs, tāpēc tas bija jāveido no jauna.

1999.gada jūlijā Rūjienas pilsētas karoga paraugu izstrādāja mākslas skolas direktors Jānis Galzons. Karoga izmērs - garums 1,80 m, platums 1,20 m. Karoga pamats - augšējā mala 1/2 no karoga platuma - rīta miglas pelēks, apakšējā mala 1/2 no karoga platuma - Rūjas ūdeņu zils.

1999.gada septembrī karogu izšūšanai nodeva Latvijā pazīstamai karogu izšuvējai Ausmai Apšai Saulkrastos. Ģērboņa izšūšanā izmantoja ap 1000 m zelta diegu un ap 2 kg zīda diegu, katrs dūriens ģerbonī izšūts ar rokām.[1]
